Nicole became very good friends with Lachlan Murdoch, James Packer and their families back in 1999 when she and Cruise spent an extended period in Australia after they finished filming Eyes Wide Shut. Cruise put the hard word on both Lachlan and James in an attempt to recruit them to Scientology. It succeeded with James, but didn't work with Lachlan.

Rupert was very angry with Cruise for trying to recruit Lachlan (even though Lachlan didn't take the bait) because he thinks Scientology is a, quote, "bunch of nonsense". He came out in full support of Nicole's side in the divorce and was quite outspoken wrt Scientology in the wake of the split with KHo.  I think there's a degree of loyalty there and I won't condemn her for that.

ETA: I read an interview with Richard Roxburgh (the Duke in Moulin Rouge) today. He was also in MI II with Cruise immediately before that.  The interviewer clearly wanted him to say something about being honoured/blown away/whatever at working with TOM! CRUISE! Finally, the interviewer asked how weird was it to go from Albury (his home town) and the next thing he was on the set with Tom Cruise. Richard said that he had done a lot between Albury and MI II and that the people he got star-struck by tended to be artists (not actors). He was steadfastly not going to give her what she wanted. It made me laugh.
